Ye that's why i thought intimidate might be more appropriate that straight charisma. And you're right about the CR thing. Once in a fight CR does count. I guess most of the morale events i've seen are things running BEFORE a fight starts so that's where i'm coming from.
But it is valid. Someone with low charisma does not (generally) exude personal strength and confidence that would make someone second guess them.
Even a high level character with little charisma might pass unoticed by most....unless he drew his vorpal sword or cast a L9spell....and unless his armour was clearly mithral etc.
If a character is 'terrifying' he is generally going to have a moderate to high charisma and often intimidate (hence one of the few class skill for big burly scarey looking fighter classes).
Actually, ignore all that....i see someone flaming this as a discussion about what charisma is....which it is becoming:)
Anyways, if intimidate has no bearing on morale then don't worry about it. Systems pretty good so far AL!

Intimidate does count, or it should, but the CR should also count so maybe the best result would be split what affects the enemy between the CR and intimidate.
Like you said, as CR goes up its obvious some traits will also improve, you might look to someone and ok he isn't intimidating but hell... the way he handles his swords is quite impressive, and speaking of which what is that sword. If to this score given by the CR you add a bonus from intimidate skill you have an even higher chance to get your enemies running.
I suppose this would be a perfect solution if possible at all.
And would give a reason for some character to spend points in the skill other alone then just RP purposes which are often neglected.

I'm pretty sure most goblins or kobolds would cut and run from a large musclebound nasty armored half-orc with a big sword despite the fact that he has warts on his face, drools and smells and has a CHA of 6. To me CHA means you are a) attractive and b) inspiring. Not necessarily inducing fear as much as awe.

If the warts, drool and smell add to his fierceness, then they are (oddly enough) a sign of his high Charisma.
It's not the battle-scarred warriors that are scary anyway. It's those clean shaven, well dressed, blond haired and blue eyes ones you have to fear. The sort that paints or sings opera in their spare time.
But we're derailing the discussion. Intimidate would be a good choice to factor in, although the whole system is getting awfully bloated.
