Back in ALFA1, the engine used 3.0 and now it uses 3.5, so I'd assume that it's been updated. And if it's not in the pillars, then who cares? really? You have one component which you cant change (the engine) that uses 3.5. ALFA has always been a DnD/FR community (for better or for worse; discussions on the merits/drawbacks of such are best left elsewhere probably); that seems quite clear. When NWN1 came out with all it's shortcomings it was obvious that elements of DnD/3.0e rules that the severely limited NWN1 engine could not handle would still be a part of the ALFA experience.
Same for NWN2. The only difference, as Boom points out, is we went from 3.0 to 3.5e ruleset as our reference point while working with the NWN2 engine as best as we can.
This is a no-brainer, really. Just look at the skills on our character sheets ingame; those weren't pulled out of thin air. They're not NWN1, NWN2, 3.0, or 4e. They're 3.5e DnD skills, and I'm sure that decision, which took a crapload of work, wasn't random/willy nilly.
If we can consider that issue settled, maybe back on topic? I realize the thread is about reducing headaches in CvC by clarifying some rules, but this much I think we can all agree on.

Well... dunno. we have been using 3.5 often and it is a good base for many rules.
However the ALFA pillar states DnD... not the 3.5 rule set.
If you wish to refrance the 3.5 rules set, by all means do so and in most cases the DMs and players will use that one to find a solution to a problem.
But no... don't treat it as a pillar cuase very simply, it's not.

I don't know what to say except D&D has editions? You can't play D&D without picking one. Combing editions would be a home-brew ruleset.
